ImmGen RNAseq Gene Expression API

version 1.0


Introduction

We developed an application programming interface (API) which enables you to obtain ImmGen data without using the graphical user interface of the web page. The API is convenient if you need to programmatically access specific information, but still do not want to download the entire dataset.

We currently provide an implementation using HTTP, where the database information is accessed by HTTP requests. If you need access to the bulk data, you can download the entire dataset from NCBI’s Gene Expression Omnibus or the ImmGen Dataset page.


Here are several methods available for ImmGen RNAseq Gene Expression API:

Retrieving the Gene Skyline image
/api/get_image?

Retrieves the image from the Skyline databrowser for a selected gene symbol, with data group, populations, scale option and image format

Retrieving the actual expression data
/api/get_expr?

Retrieves the expression values with selected gene symbol, data group, populations and file format

Retrieving the Gene Skyline image

The API can retrieve an image for Gene Skyline and save it as a PNG (low and high resolution with alpha-channel) or as an SVG (vector graphics that can be modified through scripts or in an appropriate software) or as a PDF (Portable Document Format).

Available parameters:

Parameter Description
gene_symbol Required. One gene symbol from Mouse genome.
data_group Optional. The available data groups from ImmGen Gene Skyline: ImmGen_ULI_RNAseq (default) and ImmGen_MNP_OpenSource.
population_group Optional. The available population groups include: Reference (default), Stem_Cells, B_Cells, ab_T_Cells, gd_T_Cells, Innate_Lymphocytes, Dendritic_Cells, Macrophages, Monocytes, Granulocytes, Mast_Basophils_Eosinophil, Stromal_Cells. (see Appendix for details)
populations Optional. Must be separated by comma. Ignored when population_group is specified. (see Appendix for details)
scale_option Optional. The scaling option for ImmGen Gene Skyline: local (default), local_log10, global and global_log10.
image_format Optional. The available output formats: png (default), svg and pdf.

Retrieving the actual expression data

The API method allows users to retrieve the normalized expression data for one gene symbol in CSV or JSON format.

Available parameters:

Parameter Description
gene_symbol Required. One gene symbol from Mouse genome.
data_group Optional. The available data groups from ImmGen Gene Skyline: ImmGen_ULI_RNAseq (default) and ImmGen_MNP_OpenSource.
population_group Optional. The available population groups include: Reference (default), Stem_Cells, B_Cells, ab_T_Cells, gd_T_Cells, Innate_Lymphocytes, Dendritic_Cells, Macrophages, Monocytes, Granulocytes, Mast_Basophils_Eosinophil, Stromal_Cells. (see Appendix for details)
populations Optional. Must be separated by comma. Ignored when population_group is specified. (see Appendix for details)
file_format Optional. The available output formats: csv (default) and json.
